The premise of his rant might have a point, but it is made invalid by the fact this investigation would result in invalidating what he has been fervently believing and preaching like gospel for the past few years.
Colbert is known to be very opinionated and involved on the subject. The last thing a person in his position would want would to be to proven utterly wrong from A to Z.
In Colbert's case, what makes him pissed is that, ultimately, his reputation is officially at stake. Not so much that these investigation are funded by taxpayer money.
As far as I can remember, he didn't mind about the weekly investigations launched against Trump, for instance. Because it suited his views.
