It's hard to imagine the Navy will repair her at this point. She just was finishing a $250 million maintenance availability. There has to be hundreds of millions in damage already. There is a report that the flight deck has collapsed. With all the hatches open and perhaps fire suppression turned off, it's easy to see how a fire could spread.

Someone really screwed up here.
 
That hi-res photo in the link is pretty ominous. The ship looks like it's brewing from stem to stern, and those flames are either coming up in the middle from the bridge/island or behind?
 
Reports are that the entire island has been gutted by fire. I expect the Navy will write off this ship. Too bad, just had a quarter billion dollar update and was only 22 years old.
 
A major fire in a US Navy ship in a shipyard is not unprecedented..witness Constellation fire at the Brooklyn Navy Yard 12.18.1960., 50 shipyard workers were killed.;

Unlike Constellation I do not think Bonhomme Richard will ever sail again.
 
There is also a reported 1 million gallons of fuel on board.
She is almost finished a refit. I'm assuming that like most other professional navies she would have been defuelled for the refit. There should be nowhere near that amount of fuel on board her and her tanks should have been flushed so there is no buildup of vapours in the tanks. ;)

Someone mentioned that it's possible they were validating the fuel tanks.
